In Harry Potter and the Deathly Hallows: Part 2, during the unsettling moments after Voldemort (Ralph Fiennes) announces that Harry is dead, he taunts those in the crowd surrounding him. According to Lucius Malfoy actor Jason Isaacs, Fiennes randomly picked different people to torment during each take:
In this giant confrontation, Ralph was let loose, and he was utterly terrifying. We shot it for weeks, and you never quite knew who he was going to turn on, what he was saying... It kept an entire courtyard full of extras and actors on their toes...

After Harry arrives at the Weasley home in Harry Potter and the Chamber of Secrets via Arthur Weasley's enchanted Flying Ford Anglia, the Muggle-obsessed Mr. Weasley (Mark Williams) asks Harry: "What exactly is the function of a rubber duck?"

According to director David Yates, in the Harry Potter and the Deathly Hallows: Part 1 scene in which Bellatrix (Helena Bonham Carter) torments Hermione (Emma Watson) at Malfoy Manor, Watson "wanted to do research" to prepare. Yates told Fandango:
She was really keen to get it right. It seemed like a really bizarre request, but I asked my assistant to find some documentaries where people talk about what it's like to be tortured. I didn't shoot it like a scene where you [say] action [and] cut. I kind of let the camera roll for four or five minutes and I let Helena and Emma improvise to a certain extent those moments, so they could build an intensity together.

(#5) When Voldemort Hugs Draco - ‘Deathly Hallows: Part 2’
In the final scenes of Harry Potter and the Deathly Hallows: Part 2, Voldemort (Ralph Fiennes) hugs Draco (Tom Felton), a gesture that was not in the books or in the script. According to Felton, speaking on a DragonCon panel in 2011, Fiennes came up with the move on his own:
It was pretty terrifying. It wasn't in the script. We did that take like 25 times. He only hugged me once. It was a one-off thing that he just threw at me. And I'm standing there going, "What the hell is he doing? Why is he hugging me in this weird fashion?"
It was a surprise for me... He kind of held it for about 10 seconds... I was baffled... I was even more baffled that was the take they used.

(#6) When Crabbe Starts To Stand Up To Cheer For Hagrid - ‘Chamber of Secrets’
During the final Great Hall scene in Harry Potter and the Chamber of Secrets, the students and faculty all give Hagrid a standing ovation when Dumbledore praises him - well, everyone except students at the Slytherin table. Vincent Crabbe (Jamie Waylett) does start to rise, but Draco drags him back down.
Waylett made the unscripted choice to attempt to stand up.

(#7) When Lucius Malfoy Sarcastically Says Harry Will 'Always Be Around To Save The Day,' And Harry Responds - ‘Chamber of Secrets’
At the end of Harry Potter and the Chamber of Secrets, Dumbledore confronts Lucius Malfoy (Jason Isaacs) in his office with Tom Riddle's diary and tells him he hopes no more of Voldemort's things will end up in the wrong hands.
Isaacs improvised Lucius's sneering response: "Let us hope that Mr. Potter will always be around to save the day." Daniel Radcliffe then improvised Harry's reply: "Don't worry - I will be."

(#8) When Barty Crouch Jr. Flicks His Tongue As A Nervous Tic - ‘Goblet of Fire’
In Harry Potter and the Order of the Phoenix, Barty Crouch Jr. (David Tennant) has a creepy nervous habit: flicking his tongue and licking his lips. This tic isn't in the books or script; Tennant created the tongue move.
The tic does have a point in the film: Mad-Eye Moody does it, too, when he's actually Crouch taking Polyjuice Potion, so the motion is a clue to who he really is.

(#9) When Lucius Malfoy Kicks Dobby - ‘Chamber of Secrets’
One of Lucius Malfoy's many cruel behaviors toward Dobby is kicking the elf down a set of stairs in Dumbledore's office at the end of Harry Potter and the Chamber of Secrets.
Actor Jason Isaacs told fans at Chicago Comic Con that the move, with Dobby added in later using special effects, was improvised. The crew apparently thought Isaacs had tripped on the stairs, but the actor intended it to be a kick.

According to Screen Rant, in Harry Potter and the Sorcerer's Stone, when Hermione (Emma Watson) first meets Harry on the Hogwarts train, she improvised a particular phrase to indicate her surprise: "Holy cricket, you're Harry Potter!"

There is a scene in Harry Potter and the Order of the Phoenix at the Department of Mysteries in which Harry and friends take on the Death Eaters. Bellatrix (Helena Bonham Carter) threatens Neville (Matthew Lewis) with her wand. She told Entertainment Weekly that she unintentionally hurt Lewis's ear:
By mistake, I poked him in his ear. I thought I could brandish the wand like a sort of Q-tip, and clean out his ear. Sort of torture it. But unfortunately he moved toward the wand as I was prodding it. And it actually perforated his eardrum. Isn't that horrific? I damaged him! He's such a nice young man, he didn't admit to me that he actually had some internal bleeding about three days later.
