Before anyone could even dare dream how cool it would be to have The Avengers all in one film, Marvel threw down a pretty heavy breadcrumb for our hearts to follow. Just the sight of Mjolnir in the post-credits scene of Iron Man 2 was enough to give us the Asgardian vapors. -

When Bucky and Steve Rogers enter Stark Expo a figure in a bright red jumpsuit is seen behind glass. This is the original Human Torch, Marvel's very first character, back when it was called Timely Comics.
(Ironically Chris Evans, here as Captain America, played another iteration of the OTHER Marvel Human Torch in the Fantastic Four movies owned by Fox...it's a whole thing.) -

The Quantum Realm in Ant-Man is visually stimulating, but the distinct outline of Janet van Dyne, the Wasp, can be seen in the background of one frame—an easter egg that was followed up on in the sequel, Ant-Man and the Wasp, in which Michelle Pfeiffer played the original Wasp.

General Ross dusts off a Stark Industries branded liquid serum to give Blonsky, revealing the name Dr. Reinstein. In comic cannon, Reinstein was the man who administered the Super Soldier Serum to Steve Rogers making him into Captain America.
Weapons PLUS is also a Marvel reference to the Weapon's program that brought us Wolverine, (Weapon X) and Deadpool etc. Just don't tell Fox. -
(#42) Infinity Gauntlet - Thor
In the Asgardian weapons vault, as the destroyer wakes up, the gauntlet can be seen EXTREMELY briefly against a far wall. The gauntlet houses the Infinity Stones that have popped up in virtually every Marvel film as the macguffin. -

A mercenary of Cap's archenemy, The Red Skull, and of Hydra, Brock Rumlow makes his first appearance in Winter Soldier. By the end not only is Crossbones charred to a crisp but his criss-crossed gun straps make for a pretty great translation of his comic costume. -
(#50) Project Pegasus/Project 42 - The Avengers
When Coulson hands Tony a stack of files to look over one of them reads "Project Pegasus" and "Project 42". These are codenames for a project Iron Man works on during the Civil War storyline, a prison for super villains called Project 42, at a place called Project Pegasus.
