Extremis Can Rebuild The Human Body, But Is Never Used Again

In Iron Man 3, the Extremis solution can regrow limbs and heal human tissue from nearly any injury. So why hasn't Tony looked into that? It saves Pepper Potts, for crying out loud!
Instead of burying it in the archives, why not perfect it and use it to help heal his allies? Surely a man who can synthesize his own elements can perfect this new breakthrough and use it for the good of all mankind.
Does Cap Really Need To Stay On The Plane To Wreck It?

It's brave of Cap to crash the plane that would've destroyed New York in Captain America: The First Avenger, but it's also completely unnecessary for him to stay inside. He knows enough about flying to put the plane into a nosedive, so why not grab a parachute and jump out? Or just jump out since the super-solider serum would likely allow him to survive? Or just turn the plane around until a better solution is found? He'd live a full life in his own time if he would just do a little thinking instead of talking about dancing.
Why Does Thanos Give Up The Mind Stone?

So Thanos's big goal is to collect all the Infinity Stones to achieve godlike power, right? But he needs help collecting the Tesseract AKA the Space Stone from Earth. So he gives Loki a powerful scepter that contains one of the stones to retrieve it. Why would Thanos do that?
If he's trying to collect and protect the stones, why would he risk unnecessarily losing one to gain another? In fact, he does lose it! The Mind Stone he gives to Loki ends up embedded in Vision's forehead. So now he has to recover that stone and the Tesseract. For an intergalactic tyrant, he sure isn't that smart.
Why Doesn't Tony Stark Make A Suit Out Of Vibranium?

In Iron Man 2, Tony Stark discovers a way to synthesize a new element to use in an overhauled arc reactor, replacing the palladium that is poisoning him. This may be vibranium, though some movie fans claim otherwise.
If Stark made an entirely new element, he'd still have the means to access it. Tony's father Howard Stark found enough vibranium to make Captain America's shield and Tony was aware of Ulysses Klaw's smuggling of the stuff from his arms-dealing days. So if Tony knows how powerful vibranium is, why doesn't he make at least one indestructible suit out of it?
Is Anyone In The Government Or S.H.I.E.L.D. Prepping For Alien Attacks?

So the world is attacked by aliens in The Avengers and not one government calls for an intergalactic military plan? Even S.H.I.E.L.D. is preoccupied, battling with Hydra and other Earth-based threats instead of preparing for more alien ones. Did anyone at least do an exploratory autopsy of one of the several thousand Chitauri corpses lying around New York City?
The only person on Earth who is concerned about protecting the world from alien threats is Tony Stark, who suffers from serious PTSD after nuking an alien army and falling through an interstellar wormhole.
The Avengers Save The World Repeatedly But Still Get Lectured

In Captain America: Civil War, US Secretary of State Thaddeus Ross claims the Avengers need government oversight, citing the Chitauri invasion of New York that took place in The Avengers and the battle over Washington, DC, in Captain America: The Winter Soldier as reasons the Avengers need to be held in check. He even drops Sokovia into the mix.
Yet, if the Avengers had not intervened, New York would have been invaded and massacred. In fact, the Avengers weren't even a group back then. Also, the attack on Washington came about because of Hydra moles in S.H.I.E.L.D. and the government, not because of the Avengers. And yeah, maybe Tony accidentally created Ultron, but his team stopped the robot from turning a city into a life-exterminating meteor. In other words, the only valid argument for government oversight is the Sokovia destruction by Ultron. That's the only time the Avengers are even indirectly responsible.
When Does Loki Meet Thanos?

At the end of Thor, Loki is falling through infinite space. He doesn't reappear until The Avengers, when, without explanation, he's hanging out with Thanos. When did these two meet? How did they find each other? How exactly Loki got from point A to point B is never fully explained.
What Happens To Samuel Sterns?

The Incredible Hulk is among the weakest films in the Marvel Cinematic Universe, but that doesn't mean Hulk's history should be ignored. The film includes the accident that, in the comics, turns Samuel Sterns into the Leader, a major Hulk villain. But whatever happens to Sterns isn't addressed in any of the following Marvel films and isn't likely to be explored in the future.
How Does Howard Stark Obtain Vibranium In The First Place?

Howard Stark creates an indestructible shield made of vibranium, but never explains how he got it. Where did he find the rare material? Did he visit Wakanda? Did he get it on the black market?
When Does Tony Stark's Arc Reactor Become Removable?

In Iron Man, Tony Stark has to keep an arc reactor in his chest to prevent shrapnel from shredding his heart. But in Iron Man 3, he has the reactor surgically removed without any negative consequences or explanation as to why he couldn't do this before.
How Does Hydra Get Loki's Scepter?

So at the end of The Avengers, Thor takes the Tesseract to Asgard for protection but leaves Loki's spear behind. The scepter's location isn't addressed until the beginning of Avengers: Age of Ultron, wherein Hydra has obtained it. How did Hydra get the spear in the first place?
This plot hole is actually explained in an Avengers: Age of Ultron prequel comic - Hydra convinces a disgruntled S.H.I.E.L.D. agent to steal the scepter and defect - but what percentage of moviegoers actually read it or even heard about it before watching the movie?
If Odin Can Send Thor To Earth Without The Bifrost Bridge, Why Rebuild It?

The Bifrost Bridge's destruction at the end of Thor prevents the citizens of Asgard from traveling to other worlds. Except during The Avengers, when Thor just appears out of the sky.
Odin apparently can use magic to send Thor to Earth. If Odin has this ability, why is the loss of the Bifrost Bridge such a big deal? Why even rebuild it at all? What's stopping Thor from asking his father for a trip to Earth to visit Jane Foster every weekend?
